尼羅藍A是一種用于生物學和組織學的染色劑。它可以與活細胞或固定細胞一起使用，并賦予細胞核藍色。它被用于DNA電泳的各種商業DNA染色配方中。由于它不需要像瓊脂糖凝膠和x化乙錠和其他熒光染料（如SYBR Green或Gel Red）那樣在瓊脂糖凝膠中進行可視化的紫外線透射，因此它可以用于觀察DNA的分離情況，也可以用作染料以輔助凝膠-提取DNA片段而不會受到紫外線照射的損害。尼羅藍A的衍生物在惡性腫瘤的光動力治療中是潛在的光敏劑。
